As long as the FMM does not expire it can be used for a hundred entries into Mexico. Dealing with Señor Ismael Gutierrez who is the Delagado Federal IMN in Michoacan, I absorbed some tips from him that make perfect sense. Nice guy but he is an absolutely by-the-book official. he was kind enough to provide a 2-hour long dissertation.
If a person realizes they are in the wrong about immigration status - Put a polite smile on your face when entering the regional IMN office.
Calmly explain to the official that you were confused and wish to make things right. "Estoy apenado" means "I am embarrassed". I have yet to hear of an immigration official who flew off the handle when a contrite turista politely explained how they managed to break the law through ignorance.
There is a waiting period in busy offices. Like a US emergency room or Social Security office, the offender will be the last in line to see service.
The processing of a delinquent takes about 1 week to 10 days. Nothing to do but be patient.
There is a GRAVE chance that a local INM quirk will not afford the delinquent a 180-day FMM. Indeed an office may be directed by local policy to issue a TRANSMIGRANTE permit for 30-days which is not changeable nor renewable. A person must exit Mexico before thirty days.
The thousand peso fine applies to many inmigracion infracciones. But serious criminal charges are not counted. Years ago I departed Mexico on a flight without bothering to get an FM3 exit stamp* = 1,000 pesos multa upon return.
*The airport office was locked tight for the 2-hours I waited for the flight
