September will give you what's usually the best of New England weather, less crowds, less need for reservations, and the beginning of fair season. Unless you hit northern Vermont & NH at the end of September, you will most likely be too early for the foliage change. June into July is the peak of peak summer season. The tradeoff is there will be less crowds in Sept but some attractions either close or reduce their hours. Labor Day weekend will require reservations, as will 4th of July weekend and the weeks on either side. What do you want to do while you are visiting? That will help determine when the better time to be here is.
