For upper Minnesota I'd highly recommend staying in one of our State Parks. Tettegouche and Temperance River are the 2 that have electricity (the others have no power). You will definitely need reservations. For private parks I'd recommend the Grand Marais city park (it's right on Lake Superior and you can walk the boardwalk to town for a great meal and don't miss the "Best donut shop". They really are good! Another private park is the Two Harbors city park again right on the water.
September is a great time to visit the north shore of Minnesota. Color usually starts later September and yes, everything will be open.
As for weather you can expect anything from 50's to 70's during the day and 40's to 50's during the night. We had one day last week where the high was only 62 and later this week it will be 94. You just never know.
