Fort Foster, in Kittery, ME, is a fun area to explore. Do keep an eye out for poison ivy if you visit, as there is quite a bit around the area. Beaches, rocks, a pier, etc.
Canobie Lake Park in Salem, NH is a very nice traditional amusement park, one of a dwindling number not owned by a large corporation.
I think you probably mean the Children's Museum and the Science Museum—two separate institutions. The science museum might be a bit advanced for a two year old, though the lightning shows are impressive. Both are good museums.
