I'm partial to Many Glacier if I could only visit one of the two. Surrounded by the heart of Glacier, its well worth the visit and plenty of hiking as well as just going over and hanging out in the lodge. Campground has access to showers and laundry at Swiftcurrent Motor Inn, adjacent.
Was there the last week in June in 2009, and a few of the trails still had snow banks across them. No big deal if you have hiking boots on.
Which either one you pick, an overnight at Waterton and a visit to Prince of Wales hotel is worth the side trip.
