We've stayed at county parks on Long Island and taken the commuter train in (to Manhattan but I'm guessing you could get to the Bronx too) which worked well.
I lived on Long Island 9 years. There is no direct train service between LI and the Bronx, everything goes into Manhattan. This would require additional travel on the subway system to get up to the Bronx from Manhattan. In addition to the near hour ride on the Long Island Rail Road(commuter train), you have another 45-60 minute ride on the subway. Driving to the Bronx from LI is also horrible most times due to traffic as well as the additional toll ($5.00) on Throgs Neck or Whitestone bridges.
