Yup! They are indeed mold spots!. They are normal and tons of RV's have them. The only way that they can be removed is with elbow grease and a great deal of time. You would literally have to get on the roof on your hands and knees with a scrub brush and some application specific mold killer/cleaner. I accidentally got a little mineral spirit cleaner on a few of the mold spots when I was cleaning the old caulking from the roof line where it had cracked. Surprisingly, the mold spots came clean and the EPDM where I cleaned it off with a rag was white. I am pretty sure that it would NOT be wise to clean the roof with anything but approved cleaners.
I am too old, sore and unwell to expend that kind of effort and energy. It was difficult enough to just get the repair done. When I get back home to Alberta in a few weeks I will consider hiring a couple of reliable youngsters to, under my supervision, do some cleaning up there.
