You have 4 choices.
One, drop pins to lower holes as you have suggested. This will raise the RV.
Two, lower your hitch.
Three, raise your pin box.
Four, any combination of the above.
As already suggested, whatever you do maintain your bed rail clearance to a minimum of 6 inches.
