Sounds like you are on the right track. You have confirmed a solid 12.6 volts to the controller. Have you also confirmed the volts to the jack motors? If you find none of the jacks are getting 12 volts, then most likely the controller is not outputting 12 volts. If you have 12 volts at the motors, I would then suspect the touchpad. Perhaps there is a short or broken wire between the touchpad and the controller. When you connected 12 volts directly to the motor, I'm guessing the motor operated immediately and not by using the touchpad since you bypassed the controller for this test?
