One side note, at one point before I started getting the warning I had the controller set on Power Boost 2, when I applied the brakes the trailer brakes felt like they were grabbing and releasing like I was pumping the brake pedal. This only happened the one time.

Are you sure it gives you a "Hot Brakes" and not "Overload" ? There is no way I know of that the Prodigy can measure the temperature of the brakes. Hot Brakes is not in the list of warnings from the Prodigy manual.
P3 Manual If you are getting the Overload warning then you have a wiring problem between the controller and the brake magnets or a brake magnet going bad. What is the current reading vs voltage applied. With my two axle trailer I get approximately 1 amp per volt applied.
