I've towed thousands of miles with the shifter in neutral of my Saturn and hit hundreds of bumps and it's always stayed in neutral. I don't think the engine running would make that more likely to happen, and even if it did it would cause no more harm than coasting down a hill in drive with the engine running, in other words no harm at all.
