I have seen so many bad ladders over the years that I ordered our rig 8 years ago with the ladder and roof rack, but placed inside our rig loose just in case I ever changed my mind. I also thought that if we ever did sell our rig, the new owner might value it. Eight years later and I am so happy with my decision. The ladder and roof parts stay stored in our house basement on a top steel shelf. When I see how those things are mounted and caulked, that too just didn't sit right with me, having so many "caulk-dependent" holes in the roof and rear wall for something I would never use in the first place.
When I want to get on our roof, I just pull out the 10 foot step ladder at home and free-stand it adjacent to either side of the rig. The stance of the ladder is so wide that it is safe to transfer from ladder to roof and back again. If on a trip for a repair of some sort, then I'd have to go somewhere. But no need so far.

If I had a rig with a bad ladder, I would take it all off, buy finishing plugs, and caulk them into the holes for as clean of a look as I could achieve.
Here is one example of many types of finishing plugs, available in white and black in many different sizes and styles, found in automotive part stores and home improvement centers.
