If you cut all of that plastic off it is very easy to get a great looking caulking joint. Just clean all surfaces very well with alcohol and use the blue painters tape and run a strip of tape about 1/4"-3/8" away from the joint on both the wall and the counter top.
I would use a good quality white or ivory silicone caulking to fill the joint with caulk. After you fill the joint you then use your finger or a curved plastic piece to shape the caulking joint so that it looks even and neat. When done you pull off the tape and let it cure and it will be a permanent repair.
