The only reason you are disconnecting the NEGATIVE FRAME GROUND connection first is to protect yourself from accidentally touching your wrench to a hot terminal with the battery setup negative connected to frame ground.
This is really important when working with automotive battery installation where alot of FRAME GROUND Potentials are all around the battery terminals.
Has really nothing to do with the battery setup at all as for as doing harm to the batteries...
Sparking any battery terminals is never a good idea...
