The DPFE sensor (for the EGR system) often gets clogged, or full of water and stops working. That will usually set codes though.
The EGR valve itself can fail. If it fails open, it will idle rough, but drive OK in most modes. (The EGR is should be closed at idle.) You can remove the EGR valve, plug the port and see if it idles better. If it does, replace the valve.
