Since you have power your house batteries are being charged but your engine may not. You need to check the voltage of both battery banks and if the engine are lower voltage than the house you need to put a trickle charger directly on the engine batteries and turn the disconnect switch off.
I would not start the engine and if you have nothing better to do...start the generator and run under heavy load for more than a half hour every six weeks.
