The inner flange is not intended to have a watertight seal to the outer part of the window. It is there merely to clamp it in place, similar in concept to the clamps underneath a top-mount kitchen sink. The seal is around the outer flange of the window and between that piece and the glass, etc.
Gutter runoff beyond the ability of the weep holes to weep it out is a possibility. It sounds like not the best thought out design there.
