Awning installations are horrible as far as water intrusion, as you found. Especially where the lag bolts are. Check the top bolts too! BTDT.
I don't know about the allowable variation in the lower mounts. I bet you can find an installation manual online for Carefree or Dometic or whatever awning. They are all about the same construction.
