I have found just what you are talking about and it had never happened to me before. I set up a trip along a known route to me between St Louis and Kansas City. I know there are rest areas on both sides of I-70 near Boonville and near Wright City. I clicked on those city names and did a find nearest search for rest areas. Each time the nearest one only had one listing (I would have expected to see both directions listed but they weren't) so I selected it and added it to the route as a stop. When I zoom into those locations I see that one is on the correct lane side of my trip but the other is as you have said on the wrong lane side. When I zoom into the rest area that is not on the correct lane I see there is a rest area icon on both sides so I tried to drag the stop across the highway to the other icon and it wouldn't go, it just jumped back to the wrong side. This is an apparent concern with S&T but it ain't going to be fixed. I did try to drag the wrong location to the opposite side but not drop it on the icon, instead I dropped it just onto one of the rest area roads and it stayed there so after a re-calculation of the route all was good.
I hope this helps
