Personally, I would go with a vehicle capable of 5000 lb over one limited to 3500 lb, even for a popup.  One thing you will find when you start really digging into the towing capacities is that those maximum tow rating are exaxtly that: maximum, meaning that you are using the vehicle for nothing else.  Once you start loading it with passengers and gear, your available capacity drops quickly.  I learned this the hard way, after I bought a vehicle that wasn't quite as capable as I thought it might be given the max. towing rating.
Plus there are a number of high-wall popups that have some more of the conveniences that you would find in a bigger trailer (like a walled bathroom or a microwave) which weigh 3000 lb or more empty. You might want to keep your options open, even when limited to popups.
