Brake controller for trailer will have no affect on how exhaust brake functions.
Exhaust brake is activated by throttle pedal........let off on throttle/exhaust brake closes---push on throttle/exhaust brake opens
When you push on truck brake pedal---trailer brakes activate via brake controller
When you let off truck brake pedal---trailer brakes release via brake controller
Even if exhaust brake is still activated.
Exhaust brake helps decelerate truck/trailer combo without using brakes....so that you have nice cool brakes when you need to really decelerate.
B&W Companion Hitch.......great hitch
And Disc Brakes on trailer....another plus (+++++)
Prodigy Brake Controller......good to go!
