Blame the trademark office, not NPS, who was not aware of the situation. Once it came to light, NPS was able to stop many more attempts of this kind at places like Yellowstone and the Grand Canyon.
The trademarks in question are for the name on clothes, trinkets, gifts, etc. The company doesn't own the name outright, just the right to use it on merchandise. This would cut into the profit making ability of the next concessionaire - they would not be able to make magnets with the various names printed on them.
