You will have to file a 'resident' state income tax return (if state has one) and then a 'non-resident' state income with state were income was earned.

I worked in Oregon and in Arizona in 2011 and I filed a tax return in both states as a Non-Resident. As a South Dakota Resident I did not need to file for my home or resident state.
As far as causing issues it did not even though I messed up the Oregon return and they (Oregon) reviewed it and then sent my refund to me.
