I had the same issue in 2004. I cut the EPDM back to a point where it was well attached plus a foot or two (about 1/3rd of the way back from the front in my case). I then used a EPDM primer (Henry's I believe it was) and top coat to recover the roof boards (it was luan over 2 x2 rafters). I used the recommended (by Henry's) mesh seam tape on all seams and edges including along the cut line. It has been 12 years and the roof is till water tight and no more balloons.
I have used the same primer and top coat on boat hatches, outside yard gates, and various wood poles to protect them from the NM sun and occasional rain.
Total cost was less than $50 in 2004.
