The problem is that if you leave it and have any kind of moisture issue remaining, the wood floor will continue to rot. One day, someone's foot will go through the floor or the toilet will probably shift, possibly, breaking the drain.
The best solution is to remove the floor covering, inspect the damage, and fix the problem with the floor and with the water intrusion. It's not going to get better, left untouched.
