He is talking about the tonneau side rails. They also extend into the bed on each side an inch or more reducing the clearance between the pin box and the side rails on tight turns. Some have reported the rear of the pin box hitting the tonneau cover side rails in such cases.
The 6" clearance is the distance between the top of the truck bed side rails and the bottom of the front of the 5er overhang. 6" is generally considered the minimum clearance you should have to keep the 5er from hitting the bed rails going over uneven ground.
