I would also consider replacing the brake fluid. If there is any moisture in the lines, the extra heat from the axle or exhaust when towing could be heating up the fluid. I found at least one guy who experienced locking brakes after replacing them on a 2001. After flushing/bleeding it was fine.

Not sure my 'heat' guess makes much sense though, especially after a short trip. I wonder if there if the use of the brake controller somehow affects the vehicle's ABS system. Either way it means there is something wrong with the Jeep itself. Perhaps related to what the guys in the link above were suggesting. Maybe the process of back pushing the calipers introduced something foreign to the ABS module?
