The Jeep must be a 4X4, with the NEUTRAL position in the transfer case.
The instructions for towing are in the Owners Manual.
As for the transmission, there really is little difference. My son has an '03 Rubicon with automatic tranny, and mine is an '06 Rubicon Unlimited with the 6 speed manual. When crawling over the rocks, either is great, and on the highway both are trouble free. It is purely personal choice.
