We pulled the Ignition fuse and after that fuse was out the engine was able to start and stop just fine.
Not sure if it helps narrow down the problem, but without the fuse everything seems to be working fine, so I think I'm good to go on this issue now.

Do you have a volt meter or test light? If so, measure the voltage on both ends of the space you pulled the fuse from. I suspect one will be 12V all the time and the other will be 12V when the key is on. That fuse was providing the bridge between full-time 12V and IGN 12V.
Likely that fuse is supposed to power accessories or options that are powered with the ignition 'ON'. I suspect one of those items (or its wiring) is somehow connected to full-time 12V. Personally, I would want to find the cause in case ignition power is feeding incorrectly through a wire it shouldn't be or you may end up alongside the road someday.
Was that one of the fuses that used to be blown or missing before the problem started?
If you plug the fuse in with the key OFF, does it act the same as if you just turned the key ON? Do you get the oil/charge lights on the dash for a few seconds like you do when you first turn the key on?
