Thanks so much guys! I got the issue resolved this morning. The on/off thing was due to an overload causing a time delay relay to trip. There was a loose connection at my converter breaker panel that was tightened back down, and apparently the previous owner/whoever replaced the batteries wired them up improperly; one of the house batteries was serving as the start battery and vice versa. Also, the start battery serving as an aux battery was reconditioned, and was completely dead to the point of not taking a charge.
I have shore power and 12v power now.
The only things that I need to do now are replace the reconditioned start battery, and have my generator services....the generator is dishing out 150 volts instead of 110, which is where the overload came from.
