2- 6 volts batteries
Never had or wanted 2 6 volt batteries but now we have this setup. I have a viair 12 volt air compressor. My question is how to connect the clips to use the compressor, I am thinking a red to one...

YEP....
That way you get 12VDC and draw is from both 6Vs
