IMO, you are going to run into issues having a combined 12v/24v system. If there is only one device needing 24v charging, it would be better to install a buck/boost board for that device or use an inverter with the factory charger. Yes, you'll lose some power because of inefficiencies but won't have the disconsonance of two different voltages. You do have 12V lights, right?
Also, buy a marine bulkhead fitting for pulling wire to the interior unless you want some rumdum pulling/slicing your wires through the windows or chafing the wire. You need to think about this as a permanent installation, not using just what's the easiest at hand (like a roof rack). You can do it all right once or have problems and redo it many times. If you have to use the roof rack, I'd suggest to install two parallel unistrut bars for module attachment.
