Does your stove top burners burn clean with nice blue flame. If so this tells you your propane is good and working properly (no air leaks etc)
While you are looking around inside the unit make sure the SAIL SWITCH is working freely... This is apparently working since it does fire the furnaces. The sail switch is a safety feature that will shut down your furnace if the blower fan quits. Debris gets into the sail switches all the time since they are close to the floor opening...
Not sure what the presence of water has done for you... I would think all would work just fine if the controller board is not under water. My propane burner in my COLEMAN ROAD TRIP grill works under all kinds of presence of water being there is a water reservoir just under the propane burner to catch the grease dripping from the grill...
My first thoughts was the SAIL SWITCH action when I first read your post but you say it always starts up - just doesn't burn at its full roaring force and then faults out... Perhaps the round heat fins on the outside of the heater is full of debris from wasps etc...
