I don't think you have an electrical problem since everything is fine when stationery. The AC should work fine as well. Many MHs run the roof top AC while traveling with no problems. Your unit isn't any different.
I had a friend who tried to mount a portable generator on the back of a motor coach type of bus. It worked great when stationery but wouldn't run when moving down the road. He never could get it to work. I don't remember what the exact issue was.
Portable generators aren't designed to run while in motion. There are certainly many situations where they will run while in motion but that's not really their design criteria. I agree with the others that the vacuum at the rear of your trailer is affecting cooling air, combustion air, or both.
