IF the batteries are designated as "deep cycle", taking them down to 40 percent charge should not cause a problem as long as they are recharged real soon.
AND if you are going to take a voltage reading and try to equate it to remaining capacity, they must NOT be feeding any load at the time. Turn off everything and wait about 10 minutes.
Having said that, it seems like you are getting a large drop from just a fan and one small light. What's the wattage on those two items ? Might want to consider changing over to an LED night light and a low current fan......after you have the batteries load tested. How old are these batteries ??
