The issue is charging and discharging balance. Battery banks depend on the batteries accepting and delivering power equally. The 12 volt batteries will be different enough from the 6 volt batteries that they will not stay in balance. The question is - how badly will that affect performance? Worst case, some batteries will fail prematurely and you will never get the rated performance of the bank. Likely case, it will work fine and you won't actually notice the problems but you will have to actively manage the charge parameter to make sure you don't damage the batteries.
