Did you download the instructions from the internet?
If I remember correctly there is something to do with the two AC fan wires that need to be connected correctly. But that should not interfere with the furnace operation. If you have no furnace, then you have something wired incorrect. What model H-D thermostat do you have? Is it battery powered or get it's power from the house? It must be a battery powered unit.
