Could just be that the water saving feature of the shower head calls for less of each. Easiest way to check the water heater check valve is to bypass the water heater. If you have already done that and still have low flow that is not the issue.
My next step would be to turn off the water pump, disconnect the supply line to one of the slow faucets and place it in a bucket. Have someone turn on the pump and see what kind of flow you have then. If you have good flow at that point your faucets are clogged up from something. You may be able to give them a vinegar soak to get them clean. If that is the case I would remove the faucets and flex supply lines. Put the faucet upside down in a bucket with the valve barely open. And fill the supply line with vinegar. Let it soak until all the vinegar runs through.
