Are you sure it is the bottom 12v? thought it was somewhere in the middle....
Actually I thought a PWM controller pulsed and shut off all voltage in pulses to maintain a proper charging level to the battery. You do lose capacity but it's because the panels are turned off some of the time hence someone else's question about distributing the off cycle power to resistive heating element or something.
Of course, I may be completely wrong and nit picking.
