Cut roof, screw them back down and use a sealant meant for your roof material to seal. Heck, you have a lot of holes through the roof material for vents,antenna, A/C's, end caps, etc.
All need to be properly sealed.
And, if the screws to not tighten up, use wood toothpick or wood match to tighten up the hole.
