Before the transfer. Some people do it either way but it comes down to a matter of which you fear most, a lighting strike or a generator over speed condition. The lightening strike is more probable so put the ems before the transfer. If my rig had the generator on board and permanently wired I would have the ems before the transfer. The directions show either way.
My EMS was installed first and the transfer switch later so mine is after the transfer. The argument against doing this is that a campground power problem could take out the transfer switch and back feed and damage the generator. My generator cord is never plugged into the generator the few times I'm ever on shore power so it has not been a concern. My transfer could still be damaged but not the gen. When doing my next phase of major mods and wiring I may move everything. I hope I explained it correctly. Others probably have more experience with it.
