Is the load side of the 12 volt fuses not connected (or whatever it feeds is turned off). If so, it is normal to see voltage there. The red LED that lights when the fuse is blown is connected to the + side of the fuse and feeds the voltage thru (with a diode voltage drop) when there is no load.
I don’t know why one of your leds would light with a good fuse. I have seen them not in line with the fuses (so it lights when the fuse above or below is bad).
