We can't see the top but just from the picture it looks like the joints are leaking. If you have a one piece Al roof and the roof is not pitted through or cracked the only place it can leak is around the cut outs for skylights, vents etc. Being corrugated on the side walls I think I would try caulking there, and either caulking or eternabond type tape on the flat top.
