Id suggest that you could seal the top and the sides but leave the bottom unsealed. In most RV window systems you could also seal the bottom since any water inside the glass and jamb should exit over the sill and out through weep holes. To be safe and old fashioned, leave the bottom unsealed. Any water that could leak inside the wall cavity should then have a path to the outside.
