Wow...that's rough. It looks like your floor complicated this repair greatly over what I've been dealing with. I needed to replace walls, but my floor was pretty straight forward. Good luck with the project.
Actually, the process just got a little more involved:
I found this product called Moldex (small US company - great products - give them a try), and bought 2 products of theirs: Moldex and Moldex Protectant.
The first stuff kills mould and mildew as well as eliminates the odours they create. I tried it, and it worked great! When you make the application, you get this powerful smell of the stuff overpowering the other smells. Now, I really laid it on because I wanted it to penetrate the wood and really kill the mould. But 2 days alter, and there is just a minor odour that is akin to Febreeze. Nice! When I started this project, the smells coming from under the vinyl flooring when I removed it was extremely powerful and unpleasant (to say the least).
The second product I bought is preventative: it creates a barrier that stops mould and mildew from growing. Reviews online have mentioned it is great for the tracks in the windows where condensation builds up (mine are full of the black stuff).
My plan: Cover the entire floor as it is with this stuff once I've done the exposing (need to support the slide-out then remove the shims under the slide-out support to let it dry, and then to place the 1/2" overlay under it.).
Then I will spay some on every piece of wood and under the new vinyl flooring to add a layer of protection against mould.
Does anyone know of a product I can apply to the wood that will prevent (or inhibit) rotting? It must be safe for habitable dwellings (i.e. RVs).
