Contaminated fuel can mean a lot things. Assuming the fuel in the tank is good at the time of the repair, I would request to see the HPFP or the pictures sent to Ford to deny the warranty. The process to check if the system has or had contaminated fuel is pretty simple and straight forwards. If the internals are indeed rusted then I would go to my insurance co. and work the nasty details out with them.
