Did you ever review the pictures your dealer is suppose to send Ford for warranty approval?
To the OP,
Did Ford tell you what the contamination was? Did you get to see the parts before returned (assumed) to Ford, or does the dealer still have them. I think the next option would be to sue either the fuel suppler or Ford.
The stock filter system should be more than good enough to protect the fuel system, you may want to look at adding a FASS filter/water separator before driving much more.
It almost seems like Ford is using the failed High Pressure pump as a profit center.
