1999 F150, 5.4, 4sp tows fine I was driving without the trailer and noticed at around 45 mpt, it felt like I was under power for short moments, then off power for short moments, then under power...

If not the TC then you may have an intermittent misfire, a plug or coil. And knowing Fords more than likely a coil is on it's way out. It may be to random to set a CEL.......yet!

On my 2003 5.4 water got into plug holes and shorted out the plug sometimes. Changed out plugs and got new plug boots. FYI if you do change your plugs read up on them first concerning the triton engine and blowing out plugs. My problem was a combination of "seafoam" I put in and water getting in plug holes and fuel filter.
