I am gonna guess by your sig. that you have the 01 F550 and that the top of your windshield channel/roofedge is rusted out which is leading to water intrusion into the cab and engine compartment causing all sorts of gremlins to pop up... Option 1 "quik and dirty" follow the caulking advice above to stop the water intrusion immediatly and find some peace for now. Option 2 Take the TC off and get the truck to a good bodyshop that will not only repair the current damage correctly but also check for any other problems this may have caused. This is an extremely important area of the body as it is a support area that works between the body and windshield so please do not skimp on repairs in this area. Good Luck
