A second thought - I noticed in your list of modifications that you don't have the upgraded fuel pressure regulator spring listed. The upgraded spring is critical to keep the correct fuel pressure, so I would look into that immediately. fuel pressure should be around 60 psi at idle with the spring installed. About $45 at the Ford dealer, it's the only one they stock since around 2009, and easy to change.
